Botswana, on the other side, was aiming to win both games after defeating Burundi 4-2 in the opening contest.
However, Nigeria took the lead in the 10th minute when Ifeoma Onumonu neatly buried a through pass from Halimat Ayinde.
Christy Ucheibe scored the second goal shortly after coming on as a replacement in the second half, rising highest in the box to head Toni Payne's corner kick into the net.
In Group C, the defending champions are now second to South Africa after their 3-1 victory over Burundi earlier in the day.
In their final group match on Sunday against Burundi, the Super Falcons will almost surely advance to the quarterfinals with a victory.
